given the info you provide I’d say yes it is possible.
You should start re-organizing your data as explained here: http://www.fieldtriptoolbox.org/faq/how_can_i_import_my_own_dataformat/#circumvent-the-fieldtrip-reading-functions <http://www.fieldtriptoolbox.org/faq/how_can_i_import_my_own_dataformat/#circumvent-the-fieldtrip-reading-functions>

Once you have your time series in a format FieldTrip can deal with, you should consult the various connectivity tutorials:
