Hi Mona,

as said, the layout files are mainly meant for 2-d plotting. Here http://www.fieldtriptoolbox.org/template/layout under „Neuromag array“ you find specifics for the different files. 
- neuromag306all.lay includes all 306 sensors 
- neuromag306mag.lay includes all 102 magnetometers
- neuromag306cmb.lay includes 102 positions of 204 combined gradiometers (two at each position)
- neuromag306planar.lay includes 204 positions of all planar gradiometers
- neuromag306eeg1005_natmeg.lay includes 128 EEG positions

Basically, with the Neuromag system you have 102 sensor elements with three sensors each (1 magnetometer and two orthogonal planar gradiometers).
