Dear Ilya,
You probably intended to post to the FieldTrip mailing list, so I am

Your question suggests to me that you are not using FieldTrip-style
data structures. All FT functions are designed to work with such
structures, so you should convert your data to an FT data structure
first. You can have a look at these FAQs on the Wiki for suggestions:

and http://fieldtrip.fcdonders.nl/faq/how_can_i_import_my_own_dataformat
. Also, you should probably have a look at the tutorial documentation
(http://fieldtrip.fcdonders.nl/tutorial), specifically the one on
time-frequency analysis.
