You may want to have a look at: http://fieldtrip.fcdonders.nl/example/writing_simulated_data_to_a_ctf_dataset
This seems to be quite old, so I don't know whether it's still up to
date.
The tricky part probably is to create and write a header .res4-file
which correctly describes the data.
There are two functions which may be of interest here as well:
fieldtrip/external/ctf/writeCTFds.m and fieldtrip/external/ctf/
writeRes4.m
