if you want to use a permutation test, then your case is a variation  
of what's described under 2.2, i.e. you have to change the statistic  
(probably indepsamplesT) and adapt the design matrix described in the  
same tutorial. in the tutorial you will find descriptions on how to  
interpret the output.
