clusterandanalysis on two dataset with different number oc channels

Hello,

I am processing my data to ready it for non parametric statistical
testing. Since one or two channels when bad during different trials, I am
faced with the prospect of comparing two datasets with diffeent number of
channels (between trials comparison). I would like to know if this is
expected to cause problems (my guess is it will).
