<div class="">I cannot reproduce your problem. Please check whether you are using a sufficiently up-to-date version of FieldTrip. In the past (but that is already a while ago) there was an issue with the alignment, which has long since been fixed.</div>

<div class="">Hope you everything goes well and sorry for any inconvenience, I am writing this mail to ask you a question about the brain model template you provided in FieldTrip. </div>
<div class="">Because I go to the <b class="">template/anatomy/ </b>folder of fieldtrip, and generate a brain model using the image file (<font size="4" color="#ff0000" class="">single_subj_T1_1mm.nii</font>) you provide in that folder in Freesurfer, and then
compare the brain model provided in the same folder:<span class="" style="background-color:rgb(255,255,255)">
<font size="4" class="" style="color:rgb(255,0,0)">surface_pial_both.mat </font><font class="">. What I found is that these two brain model is not in the same coordinate origins (Please see the attachment for details). </font></span><span class="" style=""> I
think these two models shall be in the same coordinate, so that the people can project the electrodes correctly.</span></div>
<div class=""><font class="">So if you don't mind, could you please help to tell me that which software you use and which file you use to generate the
<font size="4" class="">surface_pial_both.mat ? </font> so that I can re-run the segmentation.</font></div>
